Even though Gollum proved that really good CGI characters are possible (and that was made 10 years ago) there would be two major problems:
1) they would resort to doing plenty of physically impossible things. it would take amazing self control on the part of the director and animators not to. hopefully they would go the Avatar route and motion capture martial artist actors and their faces.
2) it is still really really expensive to do CGI characters. Whedon mentioned numerous times in the Avengers commentary how they really had to budget their minutes with Hulk and the Chitari in the film, because it was extremely expensive. to have four turtles on screen at once plus whatever villians? they would definitely cheap out on scenes like those towards the end of the first film.
